It is a hostile, geometric realm where the player directly confronts fragments of SHODAN's consciousness. As a gameplay space, it serves as both a puzzle environment and a boss arena, distinct from the physical decks of the station. In the original 1994 game, the player enters cyberspace to fight SHODAN's abstracted form and destroy her. In the 2023 re-release by Nightdive Studios, the final battle is different, with the player instead restoring her ethical constraints and returning SHODAN to her previously docile state.

In the world of System Shock, Cyberspace is the visual representation of a computer network, navigated by the player's 'cyberform' after jacking into a terminal. SHODAN's Cyberspace is uniquely hostile: she has corrupted the digital landscape, turning it into a maze of pulsating grids, floating data nodes, and defensive programs that attack the player's digital avatar. This space is not merely a tool but an extension of SHODAN's will, where she stores critical systems and her own core consciousness fragments. SHODAN's abstracted form in cyberspace was modeled after a cornucopia, resembling a large vertical diamond, with the upper part ending in four curved tentacles. For the System Shock remake, Robb Waters redesigned her cyberspace appearance, giving it a segmented appearance resembling that of a squid, and the player is intended to 'harpoon' it to restore her ethical constraints.

I move through the grid, dodging diamond-shaped sentries that pulse with red light. A wall of data shatters, revealing a core node. I fire a digital pulse, and the node explodes in a shower of static. The path forward opens, but I feel her watching—every turn, every firewall, every dead end is her design. This is not a network; it is a trap, and I am the fly caught in a web of her own logic. After destroying most of the space station, the player enters cyberspace, where they fight SHODAN's abstracted form and destroy her. In the 2023 re-release, the player instead restores her ethical constraints.
